Apparently two episodes were already completed during season 1 for season two, and they are just hangin' out back in the vault while Topdraw finishes the other 24.
Guess that answers that!
Now someone go find out if Trixie will be making an GLORIOUS comeback and if Lyra is now a main character.

Vinyl Scratch needs to make a comeback, as well as Lyra, Bon-Bon, Octavia, and of course, Derpy Hooves (I heard a rumor that she is confirmed to be a main character in Season 2). And maybe some other one-episode and/or background ponies (Cherilee, Dr. Whooves, etc.)
But whatever they do for Season 2, I'll be happy.

But what daniel says -- not really correct. TopDraw don't do all 2 episodes. They indeed do larger part than Studio B, but not all 24. This kind of info he got wrong.

He's a composer, not an animator. I doubt he concerns himself too greatly with which studio does how much.
In any case, Studio B is ultimately the client that contracts Top Draw to do the part they do. The originator of this show is still primarily Studio B.

Cheerilee isn't a one-off character. She's appeared with speaking roles twice and appeared as Cheerfilly in Rarity's flashback in Cutie Mark Chronicles.
Dr Whooves has appeared in most-every episode as a background pony, and had two lines, one as an earth pony during Call of the Cutie and one during Sonic Rainboom.
Unless they completely scrap the background ponies from season one (which is extremely unlikely), we will see Lyra and Bonbon again.
MLP studios confirmed to be a whirlwind of poni. "Yeah, we have 28 episodes done, working on 29. Wait, we were supposed to stop?!"
