Derpy more than likely lost because the Pinkie sketch was unique and is more destined to be a collector's item. Just my guess.

Seth is so jelly that AppleDash is a billion times more popular than Pinkie/Dash.
I could go down a list of all the reasons I find Applejack to be a much more dynamic, interesting character than Twilight Sparkle, but if you want to like Twilight Sparkle more, why should I have anything to say about it? It's your opinion.

Sorry, but Pinkie/Dash rules all.
The only real similarly Applejack and Rainbow have is that they're both tomboyish; but on completely different ends of the spectrum, which is more than a "slight personality difference." Applejack is sensible, calm, practical, down-to-Earth, and dedicated.
Rainbow is impatient, hyper, egotistical, a dreamer, and lazy when it comes to any work that she's obligated to do.

Derpy lost only because she was the first one to go up, and people weren't really sure how high these would go; she ended up testing the waters for the other three. I don't think anybody really expected these sketches to break past $1500 each, yet when Derpy showed that somepony was willing to pay $2k+ for our favorite wall-eyed winged friend, it set the bar and basically gave bronies with money permission to go all-out on what had only then been established as legitimate collector's pieces. I'm putting together some graphs to show how the bidding progressed for each one over their entire run, and will submit them once Twilight's auction is over. At this rate, I would not be surprised if she breaks $4.5k by the time the gavel drops.
Wait, I thought Pinkie only reached $4050, even have a screen of the dead auction. Can I get a confirmation on that last $25? xD

Derpy 'lost' because she was first up on the block. All the other bids are based on the last bids value.
Also, Original Pinkie with Wings has more value then Background character. Applejack has value as a core character, and Twilight is the main character and the best pony, so...
