Any game? God damn, I guess I'll have to go with Team Fortress 2 even though a lot of people have done art and stuff for that. I would love a class based Pony FPS game.
Dynasty Warriors. The mane six would be the characters you have at the beginning, and you can unlock the antagonists as playable characters as well. Celestia, Luna, and Nightmare Moon would be the hidden characters that you have to work hard to unlock. They would be similar to Lu Bu from the games, incredibly powerful and hard to unlock. The armies would be split among the three types of ponies, with alicorns being their own army with mixed troops. Lastly, I am looking at this from a Dynasty Warriors 6 perspective.
Red Dead Redemption, the Sims, Paper boy, LSD, King's Quest, Super Mario RPG: Legend of the Seven Stars, Cruise'n USA, Streets of Rage, Armored Core...I can keep going...to many to choose.
If we were being techincal, you never said I could only "ponify any ONE game in existence" therefore I'd have a field day ponifying far too many games to list.
If I were to follow the implied rule, I'd probably pick an RPG or something. One that would be long enough to actually get a lot out of becoming ponified. Hmm, for some reason Blue Dragon comes to mind with its light heartedness and fairly good gameplay and one of the few games I've felt interested enough to go through new game + more than once in.
I'd say Fallout, but with all the death traps that the Equestrian Wasteland seems to have, I'd probably die very early on and rage quit even trying to be like Lilpip.
Probably Castlevania. I keep having daydreams about an epic castlevania/MLP crossover game, but lack the skills/time to get it started. Pretty cool concept I think. As the Mane 6 approach Nightmare Moon's castle in the Everfree Forest, the 4th wall breaks and Death appears in pony form. Death teams up with Nightmare Moon, and raises the castle to it's former glory (and then some). Our heroines have to fight through the castle, defeating tough bosses to obtain the elements of harmony in order to destroy Nightmare Moon in the final confrontation.
I was also thinking of a certain Great and Powerful magician as an unlockable secret character...
God, so much to describe. I'd give anything to have this idea come to life.
I think Bethesda should make an MLP:FiM RPG in the same style as their Elder Scrolls and Fallout games.
Could you imagine? Get to make your own pony/unicorn/pegasus, have some epic quests where you work with the Mane 6 and Princesses Luna and Celestia, the ability to free roam Equestria?

I reckon just about any story centric RPG would be fantastic in pony format. I could particularly imagine the likes of FFX with the party running across the Calm Lands and battling Sin. Or FFVIII with the opening cutscene depicting Seifer and Squall's duel. Epic.

On topic! Wow, tough question. On one hand, I'd love to see WoW get ponified (Yes, I read and loved the World of Ponycraft fan fic). Any MMO, really, as I could play hours on top of hours on top of hours with ponies, and be able to spend all of my free time with it... Which would be the only drawback, really. A game like that would take up too much of my free time if I let it.
My other idea; take the Civilization games and make them pony. The tech tree could include magic, troops could include pegasus and unicorn guards, expand against griffin and diamond dog civs, Great People would be ponies from the show, winning could be instead of launching a ship to settle a distant start system, maybe complete The Friendship Project. Again, it would be a big time sink, but it wouldn't have the never ending aspect that a Pony WoW would have.
THE PLOT: The legions of hell have taken over Equestria, and you, Pinkamena Diane Pie, have to take the fight to the enemy. Take down hordes of manticores, cockatrices, zombie ponies and more as you work your way to the ultimate demon of them all. But who is this mystery demon, and why are they doing this?! (Hint: it's Derpy, and she mistook a demonic talisman for a muffin tin.)
I should go with Bioshock, keeping the story as it is, but with the added bonus that the real mastermind behind Rapture was Luna, and because of how things turned out, Celestia banished her, without attempting to fix the place.

As much as I love NMH though I just couldn't see that working out well. Maybe more of a Scott Pilgrim take on it instead? (The Scott Pilgrim movie totally made me think of NMH- and that NMH movies need made.)
I'm going to say something simple, clean, and platformer-y... Like Crash Bandicoot or Mario 64 or something along those lines. I a nice easy platformer game with a simple but amusing story and clear goals would lend itself well to ponies.

The land already has magic and technology and mythology, mixed in with all sorts of D&D monsters, why not go the full blown route? The elements of harmony are a great substitute for the crystals, friendship is actually a vital factor in almost all the FF games (think about the finales of FFIV and FFVI), and Square has experience doing crossovers with "kid" franchises and making them badass.. lookin' at you Mickey.

I have seen so many cross-overs I would not know where to begin. My top choices (in no particular order) would be Final Fantasy (or just something J-RPG style),Cooking Mama with Pinkie Pie and Applejack, WoW, and Dungeons and Dragons.
Looking at all of my games, thinking of one that i could ponify... All of my games are either shooters, or racing games. (and I also have rock band 2) and i don't think a ponified version of a shooter or racing game(with cars) would be too good... But rock band with pony songs would be AWESOME! and that's all i could think of.

My most realistic hope is that Equestria becomes a world in a Kingdom Hearts game. Seriously, I would be so happy with just that. I'd beat the final boss, then reload my save and spend all my time there. However, I'm not sure which of the mane 6 should be the party member of the world. I'd say Twilight, but what do you guys think?

Not the game itself, but a game in the style of the graphical point-and-click adventure games of old (Monkey Island, Grim Fandango, etc.) Chapter-based construction, playable POVs for all of the main six, characterization and dialogue heavy, and, of course, multiple choices of conversation flow for each character you come across.
Sid Meier's Civilization IV: Beyond the Sword. Only because I think it would be awesome... but if it was done right. (That mod would take a lot of hard work to be good)

I would sell my first born to be able to play Fallout: Equestria. Though I almost think I would like it better if it was a bit more on rails then F3 or NV is. Its such an amazing story and I'd love to play through a faithful adaptation of it.
I can't think of anything that hasn't been mentioned already. I'm definitely in support of a Fallout: Equestria game. Though I must say a Sims-type game, or even RPG similar to FF or Kingdom Hearts would be great (in fact, I would buy my first ever RPG if that became a reality, strictly because of the ponies.)
It just dawned on me that an adaptation of Story of the Blanks, making it a modern thriller/horror game that is actually pretty long, would be excellent.
The extra ponification can be spent on bringing more characters into the story.
I'd love a good RPG, such as Mass Effect or Dragon Age. Even turn based would be fine. Failing that, a RTS game seems perfect. New Lunar Republic vs Sol Empire, divided Mane 6...All the good stuff.

(and I also have rock band 2) and i don't think a ponified version of a shooter or racing game(with cars) would be too good... My most realistic hope is that Equestria becomes a world in a Kingdom Hearts game. Seriously, I would be so happy with just that. I'd beat the final boss, then reload my save and spend all my time there. However, I'm not sure which of the mane 6 should be the party member of the world. I'd say Twilight, but what do you guys think?

Advance Wars: Dual Strike
Not the game itself, but a game in the style of the graphical point-and-click adventure games of old (Monkey Island, Grim Fandango, etc.) Chapter-based construction, playable POVs for all of the main six, characterization and dialogue heavy, and, of course, multiple choices of conversation flow for each character you come across.
Sid Meier's Civilization IV: Beyond the Sword. Only because I think it would be awesome... but if it was done right. (That mod would take a lot of hard work to be good)

I would sell my first born to be able to play Fallout: Equestria. Though I almost think I would like it better if it was a bit more on rails then F3 or NV is. Its such an amazing story and I'd love to play through a faithful adaptation of it.

I never got to play Universe (I became a fan of the series way too late).
And I mostly said Online 2 because I love Online 1, but I can reckon the game is outdated.
Zero has some controversy about forces I believe (I only got to play it with a HUcast)
And I never played the portable series so I don't know about them.

Thinking about it, the classic series would be awesome too (and easier to ponify I guess), II and IV are really good games.
I can't think of anything that hasn't been mentioned already. I'm definitely in support of a Fallout: Equestria game. Though I must say a Sims-type game, or even RPG similar to FF or Kingdom Hearts would be great (in fact, I would buy my first ever RPG if that became a reality, strictly because of the ponies.)
It just dawned on me that an adaptation of Story of the Blanks, making it a modern thriller/horror game that is actually pretty long, would be excellent.
The extra ponification can be spent on bringing more characters into the story.

I like Online as well, but I have to admit...it's out-dated.
Forces are seriously a pain on Zero (I haven't gotten far with mine, and may delete her), which is a pity because I love that game.
The Portable series is part of Universe, so I tend to consider them the same. Portable 2 is really fun, IMO.
I haven't played the Originals yet, but that sounds interesting.
