He was threatening you and Fluttershy, you were in fear for your life, and you were pretty sure you saw him pull a weapon. It was also dark outside and in a "bad" section of Ponyville.

I'd figure her (or maybe Pinkie) would've pointed out that there was twice as much glass than you needed to hold the water.

It entirely depends. Assuming only the liquid state of water counts, the last thing to happen to the glass was it being drained (due to evaporation) therefore it is half empty. Twilight was correct. If it was exactly one drop from half, and a single drop were to go into it, then at the moment of contact it would be half full, however it would be half empty from then on. This is also assuming the measurement of half is only approximate, and not an exact 50.0% liquified water, and 50.0% air mixture.

Also, if including the gas form of water, then it is not half and the question is invalid.

Scientist like Twilight usually conclude that the glass is not half empty, nor half full, just that it's twice as big as it has to be.

Logical conclusion: Twilight is not really a scientist.... she's just your average librarian.

okay okay, not so average, she's a magical librarian who's the personal pet - errr, 'student' of Her Royal Highness Princess Celestia.

Twilight walked in on what appeared to be Fluttershy fighting a bear. Now, my time with Red Dead Redemption might have made me a bit biased on the subject, but my reaction for whenever I see a bear is to shoot it in the face. These things will kill you and then multiply. Don't give them the chance.

Although I'm not too big a science buff, I'm going to say Twilight might be wrong. Technically if the glass is half full of water, the other half would seem to be clearly half full of air. Thus glass is more then half full due to the water vapour found in the ambient humidity.
