Playing a flute seems ridiculously hard for a pony, why not just litterally whistle the tune and make it sound like a flute.
Twilight with a clarinet, it's complicated and it requires magic to play, win-win for Twilight's developement.
Applejack plays a fiddle was quite stereotypical, for a second I thought she'd be playing a jug.

As everyone knows Scratch is a DJ, thus she's more inclined to not using a musical instrument as she is using an entire musical track and modifying it to her own needs.
Judging from the size of Pinkie's instrument in comparison with the trombone, it's fair to say that she's not playing a tuba and instead she's playing a baritone. In which case Pinkie shoots up my favourite ponies list =P
I play clarinet, one of my converts plays clarinet, Twilight plays clarinet. Awesome. Fluttershy doesn't play flute. She plays JAZZ FLUTE!!!! SHE IS ANCHORMAN!!! AQUALUNG!!!!!!
I don't play clarinet, too mainstream. Just like drawfriend stuffs, apparently. I playvsomething else, something created of the unholy union of Bari sax and clarinet- the 20% cooler Bass Clarinet. GET LOW, BITCHES.
If only Fluttershy had that epic Blu Mankuma voice as a filly. I can't imagine all of those instruments being perfect for pony jazz. And Fluttershy's expression is so cute, kind of like about to cry or something.
Proof that giving animated characters musical instruments can lead to a cuteness and/or awesomeness overload. I call it the K-ON principle. Can fail from time to time. See the Original MLP series for examples.
